I am having trouble with the mirror modifier on the pants when i apply it, it creates holes and vertices pointing out. I think I messed up earlier and now the two sides were not identical and that’s why the mirror modifier applied it funky. Not sure what to do to fix this?

Sounds like you might need to enable “Clipping” in the mirror modifier.

i did enable clipping and i still have the problem

Reread your question; did you delete half of the pants before adding the mirror modifier?
