I really wouldn’t know, I have never done that. Can’t you just use Matroska or MPEG-4 with Video Codec PNG?
Can’t really test this at the moment, but still, if there is a quality difference between 3.6 and 4.x, you should really consider a Bug report. Even if it’s not a bug, they might be able to tell you what is happening.
