Where should the individual origins of the start and end caps be placed within their individual models so that they correctly line up with the arrayed objects? It seems like I simply have to fiddle with their origins along their z-axis until they lineup correctly.

Never mind, I found the answer in the Blender documentation. It explains it as n+1 and n-1 for start and end caps respectively. https://www.blender.org/manual/modifiers/generate/array.html?highlight=array#array-modifier
